Just now I spotted a new paper describing a plugin to Cytoscape, the famous Java-based bioinformatics software system. Its name is Cerebral and it's about gene network. Together with BiNGO (for Cytoscape) and SynView (for generic genome browser), I have seen three Application Notes on software plugins!
Maybe it's good idea to get involved in an open source project like GMOD or Cytoscape, and in one hand, one will get trained in systemized software engineering (which is different from personal development), in the other, publishing paper is at least possible.
I have started learning Java and I think I can be involved in it.
